docs(pigx-common-bom): 清理过期的依赖项

- 移除 pigx-common-milvus、pigx-common-mcp、pigx-common-neo4j 依赖项
- 删除不再使用的分支合并设计文档文件
- 清理项目中的过期配置和文档
